I FOUND A WAY TO FIX IT WITHOUT HAVING TO LEARN CODE!! I went onto flipnote.rakujita.jp and imported my flipnotes, then i clicked convert and i just copied the autogenerated id it'd give me for the name of the mp4 and i renamed the flipnote to that AND IT WORKED!! I'M SO HAPPY!!!!!
I tested this method and it does work. I renamed a few flipnotes to random stuff and they got corrupted. I then used the program and did what I said before and they were back to normal but in a different folder.
Here's something you can try. Get asiekierka flipnote tools and load a flipnote in it. Change nothing a then save it to a folder. The program will randomize the name. Create a new folder where all your flipnotes are and drag it in there.

I've never heard of somebody trying to rename all their flipnotes... You could probably... hm... That's a tough one, would have to test
